Ability to choose your own merchant account (Google Checkout, Paypal, etc)
Ability to post interactive books on other sites such as Ebay
Give customer ability to calculate shipping charges early in the process ? don't make them wait until they have provided all the information during checkout.
During checkout, present list of shipping options with related prices. Sometimes customers haven't noticed the drop down list and have ended up with a shipping option they didn't want.

Ability to incorporate 3rd party tracking and shipping software for those who want it
Ability to use the website to track orders coming in from various consultants/sales people. If consultants are selling books for you, their customers can order online and be able to specify their consultant ID# so they can get credit. Or perhaps a slightly different web address for each consultant. For example, a consultant named Eileen Tucker could have her customers go to www.mydomainname.com/EileenTucker/ (something like that ? I'm not sure the best way to make this work from a technology standpoint).
